As for who Molly's afraid of? (lolz, Chuck Norris and Mama Petrelli) I think it's actually Papa Petrelli -- but I have this cracked out theory that Papa P is like this uber-badass who "killed" himself to free his power from his mortal body. !_! That's why Linderclaus was all "You father had great power" and Angela said he had delusions of grandeur. I also think Papa P was the mastermind behind the New York bomb (his twisted way of looking at things is evident in the comic -- how sacrifice is needed for the greater good).
But then my theory is blown because in the comics Papa P looks just like Nathan (well, a bit different, but eerily similar), so if Papa P was ever shown they'd have to get an older man who looks just like Adrian; or Adrian would have to play that character too. @_@
.... I'm going to shut up now.

Oooh, 'Pop' as the big bad is a very interesting theory! I don't read the graphic novels, so I'm missing that whole chunk of canon history, but while I used to be adamant he must have had powers, I'm now more inclined to believe he didn't and Linderclaus only said so to further manipulate Nathan. I think it'd be a great twist if he turned out to be the evil mastermind!

I've actually been thinking Adrian might be playing him next season. The spoilers Kristin gave said he'd be back, but not specifically that Nathan would. It might be that Adrian is under contract still, but for the role of Papa P. I think there was a rumor somewhere to that effect not very long ago. If that's actually the case, I suggest Milo play young!Nathan, LOL. Could be interesting.
